Rust is usually only an issue if you are in a salt water atmosphere, so location is key.
That is why you find all the jap imports are totally rust free.
If you are concerned about certain areas on the car, then just scrub down with a wire brush and apply some body shutz by brush or aerosol.
C'mon all you plenum spacer and pop charger gurus, help this guy out and answer his question.
We all know that a pop charger will lose you power and increase induction noise, however I do not think that is what he is asking.
Retrace your steps as it appears to be an install issue.

What brand of discs and pads did you fit ?
When jacked up, are the wheels turning without drag ?
If you got drag, strip the caliper and free off the pistons.
Also check that it is not a hydraulic issue (servo etc)
Remember and check the wheel bearings.
Simples, just load the software to your PC/tablet/laptop using the interface and key.
Then load the appropriate base map.
Carry out the appropriate data logging.
Send your logs to your master tuner.
Your master tuner will then review the log file and make any necessary changes.
Try and get all the logs on to one file.
