all automotive manufacturers "should" design to protect against user error when connecting chargers etc. but then ive seen nissans design be a bit sloppy before.
also the charger should have some protection aswell i would hope.
i wouldnt think you've done anything to damage the car but the battery may be damaged.
you could probably beef up the cover brackets with aluminuim and put a hidden latch on which would keep your mind at ease
if you went really far you could make a new cover that pivoted about the centre allowing you to flip the amp in or out the cubby, would take quite a bit of work and be more a show car thing though. also need to work out how to route the cables at the same time.
ive had problems with various couriers forging my signature, leaving signed for items out the front door in the rain. one set of bits i once picked up off of my door mat and the box disintegrated with the water, all the bits fell on the floor.
